Why Junk Food Makes You Fat:

Good bacteria in the stomach which protect us against obesity, cancer, heart disease, diabetes and autism can be wiped out by eating junk food.  Our guts contain around 3,500 microbial species and a diet based around highly processed foods can kill up to a third of these good bacteria.  Professor Spector of the British Gut Project who carried out the early research explains that excluding fat and sugar is less important to a healthy diet than making sure the food one eats is as diverse and natural as possible.  This could explain why people who seem to eat similar amounts of sugar, carbs, fat and protein put on weight while others do not.
